Those monitors are very old and usually only accept analog video inputs, meaning your rpi3 is not connected to your screen by some standard hdmi here ? It'd be nice to not have to guess everything about your setup...
Again, this screenshot you posted looks typical of frequency/vsync issues, most likely due to the unusual screen setup and those 3 games not being 60hz games. It's not really surprising mame2003 doesn't have this kind of problem since back in 2003 most games were emulated inaccurately at the wrong speed of 60hz.
One thing you could try is to use the "Force 60Hz" core option in FBNeo, that core option will force every game to run at 60hz, but you'd need to be able to use retroarch's menu to do that. Maybe you could try launching a game that is still running at 60hz in FBNeo, like dkong, and change the core option from there.
